I have a nondeductible IRA that I have been filling out a 8606 for and in 1999 I started a Roth IRA. Do I have to include the Roth IRA on the 8606 form also?

No, you don't have to report your regular Roth IRA contributions on an 8606. The trustee will report your contribution to a Roth on a Form 5498 for you. You should report conversions from your traditional IRA to a Roth on the form 8606.
