Is Short-Term Disability considered a reimbursable expenses under a flexible spending account if the employee is being taxed on it through their employer?

No. STD premiums paid (deferred compensation issues), and STD benefits paid (not a medical expense, even if the benefits are taxable to the employee) have no connection to a Health FSA.
